To be fair, Metroid is only really popular in the West. Kirby is far more prominent than Metroid, with far more games and sales despite being a younger franchise. Even Animal Crossing is more prominent than Metroid sales-wise, and Fire Emblem has more entries. It is far from a flagship series. Objectively speaking, Waluigi has been a playable character in far more games than there have been Metroid games.

I never saw anything that said that Charles Martinet disliked Waluigi. I remember seeing Martinet describe Waluigi as a tortured soul who feels that everyone is a cheater, so Waluigi feels the need to cheat in order to even up the score. From what I have seen, it is Miyamoto who dislikes Waluigi--but I could be wrong about Martinet's opinion.

(I know this is a joke, but I wanted to give Waluigi a bit more credit).
